Another great feature of GiliSoft USB Stick Encryption is that it divides USB drive into two areas: public area and secure area. You can store normal files in public area, and store sensitive data in secure area. On the contrary, all the files located in the secure area will be encrypted and absolutely private.

Version: GiliSoft USB Stick Encryption 4.0
Pros
This seems to be just what I was looking for. It allows you to partition off as much or as little of the USB drive you want to secure. The secured section isn't visible until you run the "agent.exe" file in the unsecured portion. The secured partition is then visible as another drive letter which you can then use as you would any other drive. Haven't had it installed long but so far, it's great.
Cons
A little pricey @ $40.
