Remove insertions and replace deleted bases with reference genome.

InDelFixer is java program to remove frame shift causing insertions or deletions from next-generation sequencing data. In some cases it is known that the protein of interest has no variants with frame shifts. These frame shifts can be corrected with a given reference genome (or multiple alignment in a future version). The program accepts standard flow gram formatted files, FASTA / PacBio ccs files, and Illumina paired end data as FASTQ files.
