BuildDesk for Linux will take your IntelliJ IDEA/NetBeans project and produce a multiplatform installer with native launcher and obfuscated jars along with Ant script to do that. Almost every project is developed with IDE. IDE already knows about code dependencies, libraries, JDKs and lots of other things necessary to compile and run your code.
